As you might have seen, I live in Mill Valley and know the Bay Area pretty well. Napa and San Francisco are good choices--most people come to those places who are out of town. It depends on what you like to do, but if you are a fan of hiking and scenery, I would recommend Stinson Beach off of Mill Valley and also Muir Woods. You only see redwood trees in a few places around the world (namely Japan and California) and Muir Woods showcases a nice display of redwood forest.
